There actually is a much older canon indication that Don will step in when needed and that Raph would accept that leadership. Sorta. In Vol 1, when Leo comes flying through April's apartment window beat half to death on Christmas Eve, it's Don who takes charge, rather dramatically, as soon as the Foot begin crashing in. He orders everyone into position, including Splinter as I recall, and then pointedly tells Raphael, "No heroics!"
(And of course as soon as Don's out of sight, Raph immediately takes out two Foot with one move and is quite smug about it, praising himself with the infamous "leafhopper" quote.)
